Preview and clipping masks.

When I save an existing PDF file as a new PDF in Preview, it automatically has a clipping mask around the outside edge. How can I modify or eliminate the clipping mask?

What Mac OS X version are you using and how are you "saving" the pdf???

OS 10.11.5. Earlier versions (10.7.5) also added a clipping mask.

Saved using the File/print/save as PDF command.

That's not a clipping mask, it's the margins for printing based on the printer setup. If you don't want the margins, do a direct File/Save, not a File/print/Save.

When you open the Preview saved PDF in Adobe Illustrator it appears as a clipping mask.

But why do you do that? Just pick File/Save and Save as a PDF. No printing, no exporting.

Would it help or improve things to use the Adobe Reader apps rather than Preview???

Admission: I don't do much if anything with graphics as you can probably tell. ;D
