It won't harm anything, unless you like to run Classic. If you do like Classic, try to trash unnecessary extensions, control panels, etc.

Are you booted into OS X? That's strange....

Before deleting, make sure all your files can be opened up w/ an OS X application.

When you're ready to delete, open up Terminal and type "rm -rf[space]" (don't type space, just hit the Space Bar)and drag the folder(s) you want to delete into the Terminal window. Be ABSOLUTELY POSITIVE than you drag ONLY items you want to delete...if you have no use for Classic, then trash your OS 9 "System Folder" and your "Applications (OS9)" folder.

Try this...

rm -rf /'System Folder'

Those are single quotes around System Folder. You can also use double quotes.
