Mp3 vs Mp4

I just learned how to change my settings in Itunes (thanks to this forum!) from mp4 to mp3 in order to load music to my website that will only take mp3.

Now in my music folder I have 2 versions of the same song..
Is there a difference in quality?
Should I keep both or discard one?

Also, it seems that some of my songs in Itunes are already in MP3 while others are in MP4...Any reason for this?
