Making Sure Updated Correctly?

Hello all,
Is there a way to make sure my OS X Yosemite updated correctly? I just let it restart and update. When I got back into the room I had a dialog box state that something did not update correctly. However, I could not find that warning once I clicked my Little Snitch Network connection to Allow All.

Disable Snitch, run the update again (use the downloadable one from Apple if you need to), turn Snitch back on.
Snitch shouldn't mess with updates unless you messed with the default, Apple, rules.
There might be one or two new ones in which case you need to supervise the update.
