Is there a way to archive certain contacts so that they don't show up on your contacts list, but could be retrieved if ever needed again?

Or can you have two separate contact lists?

Not sure about that but why not group those contacts in a two Smart Groups one containing Active Contacts the other only contains contacts you want to achieve. Say for example those where the Note field contained a phrase such as archive. The minute you enter that phrase the contact gets moved th the archive group.

Here are the rules that I think would work
For the Archived Contacts Group use the rule Note contains Archive or whatever phrase you want.
For the Active Contacts Notes does not contain "Archive" or whatever the phrase you used.

Now you can work with the different groups depending upon which one you select.
