Apple made the unfortunate choice of allowing notifications that come from Web sites
It's not just apple, most browsers (and OS's) offer Notifications from websites. Users only need to be aware when the popup opens, that they click No/Deny or whatever the other option is besides OK/Accept.

In any case I don't believe it's email hacking, browser notifications can popup any time.
