Okay I figured out how to change the open application indicators. Go to:
Macintosh HD/System/Library/Core Services/
..then right click on "Dock.app", and click on "Show Package Contents"...
...find all 5 indicator files, save them as a backup (in case you screw up) on the Desktop...
Then copy the same 5 indicator files into another backup on the Desktop. You now have two copies. Modify one of those two sets of indicator files, by opening them up in ColorSyncUtility.app or Photoshop (or anything that can handle transparent layers).
Once you're done with that, copy the modified indicator files into the same place (the Package Contents folder of Dock.app) and kill the dock.
You should now see your perfection.
And here are mine: bluish white was getting too old for the 3D Glass look, and a plain white dot was getting too old for the Simple black dock.
So I changed them.
Green in the 3D dock
and Bright blue dot in the simple dock
And again with royal blue dots in 3D dock
and red dots in 2D dock
Now to figure out how to change the 3D dock color without software:
Again, same way with the indicators, only you modify the four "scurve" files located in the Package Contents folder of Dock.app
Here it is in teal..and I think you guys got how to do this now. I like this far better than the grey slab.
