Trouble shooting with TechTools - wiped out all my settings

I'd been having problems with my Mac Pro Dual Core Intel Xeon 3GHz computer- slow performance. I bought TechTools and tried to optimize the drives. Then I tried to rebuild the file structure. It asked if I wanted to replace some settings (recommended) and I did. When I rebooted the computer, all my settings and upgrades were wiped out. All my files are still there, but no shortcuts, browser bookmarks, etc. All gone.

Is there any way to get them back? Thx for your help.

settings for what?
which upgrades?
