Second try at fixing this issue. 2012 iMac running Mountain Lion.

Issue: Mail program tried to send mail form an incorrect server. I corrected the SMTP path and deleted all old server info. Connection Dr. found a ton of old email accounts that were still attached to her mail program. I deleted those. just removed some buggy 3rd party software so I did a permissions repair. Yesterday the mail program was running fine I could quit and shut down the computer. But, last night when I went to shut the computer down Mail program prevented the computer from shutting down.

What went wrong? I forgot to delete the plist in mail could that be whats wrong?

Mail was probably in the process of checking for new mail. Give a few seconds and try again.

I spent 2 versions of OS X, 10.8 & 10.9, where Mail prevented my computer from shutting down unless I quit Mail first... At that point, I had to force quit Mail at least half the time. Never did figure out what caused it. Finally, that issue disappeared with 10.10 for me.
