I've installed VMWare Fusion 8 with its own virtual machine .pvm (44.6 gb). The Parallels .pvm still exists (42.59 gb). Can I safely remove the Parallels virtual machine wothout affecting Fusion?

Yes, as they are separate virtual machines. Make sure you properly uninstall Parallels according to their instructions.
