ClearDock not working

Ok I have ClearDock, along with MightyMouse and ShapeShifter. Awhile ago I made my dock transparent. Now when I want to adjust the ClearDock preferences, it doesnt show ClearDock in the APE Manager, only MM and SS. I have ClearDock installed but I cant use it since its not appearing in the APE preference thing..So my dock is still left transparent and I would like to change it...

Any suggestions...?
