It appears that all your favicons are gone Rod. The only ones that I see there are those sites you visited since then.

I have run OnyX several times since installing Mojave and it has not impacted any of my favicons. I run OnyX in auto maintenance mode.
Do you have multiple Macs, you sync across? Macs, not iOS devices?

I noticed, when I installed Yosemite on my mini, all of my iCloud syncing didn’t happen, since I wasn’t booted from “Mojave” anymore. So, I wonder, if it Syncs your Safari from your other Mac?

Well I've run OnyX in its default Mainainence script and the same thing that happened to you occurred but with the notable exception that all of the bookmarks are still "live". That is they take me to the site as marked and on doing so their favicon is refreshed.
Looking at your optional settings in OnyX I see that you have; Browser cache, Download cache and Download history ticked. I ran OnyX in it's default settings just to see the result but I usually untick those three. i would suggest you do the same.

I only have one Mac but I do sync bookmarks via iCloud to both of our iPhones and iPad Pro. I don't remember when iCloud syncing of bookmarks was implemented but I think it should include Yosemite.

The main concern here is the URLs for each bookmark being deleted. Obviously that shouldn't be happening no matter what the settings, and it most definitely shouldn't be happening with the default settings. I haven't heard back from Titanium yet. If I don't hear back by tomorrow, I'll send a followup email with a link to this thread.

In System Preferences > General, what do you have selected for Default Web Browser?

Just got a response from the developer:

Hi,

Corrected in the new version 3.5.3. ;-)

Thanks for the report.

:)

By the way, I'm trying to update my OP to reflect this as well, but there's no "Edit Post" option for it. What's up with that?

Thanks for letting us know. Generally, the developer of OnyX is responsive to user input. Glad to see that he has corrected the error.

It's a "limited time" thing.

Weird. Not sure I get the point of a time limit for editing, but you'd think it would be longer than 24-hours. Could've swore it didn't use to be like that, but maybe I'm dreaming

We have always had a time limit on editing a post. The reason for the time limit should be obvious...

In any event, if you feel the edit is important, ask a moderator or Admin to edit it for you. As long as the edit is within reason, we'll do it for you.

Apparently not, or else I wouldn't have said I didn't get the point. I am a member of another major forum online for over a decade (that I'm far more active on than here) that has no time limit on editing posts, and I've never heard nor seen where it caused an issue. Not once. And it shows the edit time and date (and an optional field where you can add the reason) so it's clear that it's been edited.

I'm not going to go into what other forums do, and since that's the way ours is setup, I won't offer any more comments except that if you really need to edit an older post, a staff member will do it for you.

The issue has been fixed in OnyX, so no worries. The program YASU was also recommended in lieu of OnyX in this thread, although the developer doesn't seem to be on top of it as Titanium Software (who develops OnyX), as they have no Mojave release yet.

From the YASU developer's blog:
AUGUST 12, 2018
A Fork in the Road
A few months ago I opened a mailing list digest that I don’t normally open. Call it fate, call it coincidence, call it what you will, but with that email and the subsequent discussions, Yasu for Mac has taken a fork in the road. I don’t expect the path Yasu will take will be greatly different, but that remains to be seen.

As of last Friday, I took over Yasu from Jim and my hope is to give it as much passion as he obviously did for so many years. Coming from a developer and tech support background, I’ve had plenty of experience with the code that Yasu is written with (AppleScript) and with using Mac Utilities. With that said, I’m excited to see where I can take Yasu, without completely changing what Jim’s vision was. There are plenty of multi-function Mac utilities in the same category as Yasu, but none are as simple to use. What I love about Yasu is I can put it on any client’s Mac regardless of their technical abilities and know that they’ll be able to use it as needed.

I’m excited about being part of Yasu’s future and seeing where it goes, but more importantly I thank Jim for the opportunity to take Yasu further down the road.

I read the same, but that was back in August and still no Mojave release or further blog update about one that I could see. Latest release available for download is for High Sierra.

Maybe he took the WRONG Fork in the Road and even got stuck!!! ;D

But Mojave does seem to be adding some extra and higher hurdles for most developers and some have more resources available. Even in the Free software world.
