Do you have multiple Macs, you sync across? Macs, not iOS devices?It appears that all your favicons are gone Rod. The only ones that I see there are those sites you visited since then.
I have run OnyX several times since installing Mojave and it has not impacted any of my favicons. I run OnyX in auto maintenance mode.
Well I've run OnyX in its default Mainainence script and the same thing that happened to you occurred but with the notable exception that all of the bookmarks are still "live". That is they take me to the site as marked and on doing so their favicon is refreshed.
Looking at your optional settings in OnyX I see that you have; Browser cache, Download cache and Download history ticked. I ran OnyX in it's default settings just to see the result but I usually untick those three. i would suggest you do the same.
In System Preferences > General, what do you have selected for Default Web Browser?

The issue has been fixed in OnyX, so no worries. The program YASU was also recommended in lieu of OnyX in this thread.

A Fork in the Road
A few months ago I opened a mailing list digest that I don’t normally open. Call it fate, call it coincidence, call it what you will, but with that email and the subsequent discussions, Yasu for Mac has taken a fork in the road. I don’t expect the path Yasu will take will be greatly different, but that remains to be seen.
As of last Friday, I took over Yasu from Jim and my hope is to give it as much passion as he obviously did for so many years. Coming from a developer and tech support background, I’ve had plenty of experience with the code that Yasu is written with (AppleScript) and with using Mac Utilities. With that said, I’m excited to see where I can take Yasu, without completely changing what Jim’s vision was. There are plenty of multi-function Mac utilities in the same category as Yasu, but none are as simple to use. What I love about Yasu is I can put it on any client’s Mac regardless of their technical abilities and know that they’ll be able to use it as needed.
I’m excited about being part of Yasu’s future and seeing where it goes, but more importantly I thank Jim for the opportunity to take Yasu further down the road.

I read the same, but that was back in August and still no Mojave release or further blog update about one that I could see. Latest release available for download is for High Sierra.
