TV Shows on ipod - Track numbers do not match actual order

I recently bought the first series of prison break (yes I know I am way behind) and have got to just past the halfway point.

I am going away for work soon and want to continue watching it on my ipod whilst away, I have however had some problems using handbrake.

The episodes rip, encode and play just fine however the order that handbrake lists them (i.e. track 1,2,3 etc) does not seem to match the actual order of the episodes, I discovered this last night and have already seen a snippet that I thought was episode 14 which clearly wasn't.

- Is there any way of telling which is which in handbrake?
- I obviously have all the running times, are there any resources where I can find the run times for each episodes and re-name them that way?

This may sound silly but as with 24 and LOST there are "previously on.." parts at the start of each one that are riddled with spoilers.
