Convert FAT32 to NTFS on an Internal Drive - Help

This should be pretty straight forward, or at least it seems so from all the posts I see on the net.

HOWEVER, in my case it is not so simple as just:

CONVERT C: /FS:NTFS

because the bootcamp on the internal drive is not showing up on the Windows side, which is actually loaded on a Thunderbolt drive.

Any suggestions on alternative methods would be greatly appreciated!

All bets are off since you "somehow" were able to load Windows 7 on an external hard drive which is strictly forbidden by Microsoft as an anti-piracy measure.

However, if you can locate a copy of Partition Magic (now owned by Symantec) it can convert FAT-32 to NTFS on an external drive or even a flash drive.
