It's all about product placement. Companies pay millions to have their products prominently displayed in believable, favorable circumstances on popular tv shows and movies.

I would have to guess that those programs that use Apple products but purposely hide the logo are doing so b/c they want the 'coolness' factor of the look of the product, but aren't receiving any kickback from the product placement.

If you look carefully, it's done for every brand shown, not just Apple.

The opposite goes for movies, where companies pay huge amounts to have their brand shown prominently in as many shots as possible. i-Robot and the newest Bond films are a good example...
