Exporting HD video for FCP

I have HD video set to a song for a family vacation movie. I want to export with as high settings as possible and I'm using the compressor. I have set 2 new targets - HD mpeg-2 and Dolby Digital 2.0. However when I submit for processing, after it all goes through, I end up with a .mkv file and a .ac3 file. So pure audio and pure video that I can't play together! How do I put things settings together so that they come out as one smooth video??

You're outputing for DVD when you get those two files. What you want to do is forget Compressor. I'll assume you're in Final Cut Pro? Just Export > QuickTime Movie, and set it to be self-contained, turn off "Recompress Frames". That's your best quality output.

Unless you are wanting to make a DVD, then you take those two files into DVD Studio Pro to author your DVD.
