Hopefully someone with FontExplorer experience can help me. Is there any conflicts to be aware of when using these two applications? I installed FontExplorer and now I want to ditch using Font Book, how do I make it so FontExplorer controls all my fonts system wide? I had about 800 fonts in Font Book when I installed FontExplorer. Do I just set FontBook aside and forget about it? How do I know which app will override the other?

Take all your fonts out of FontBook and then close it.

Import all your fonts in FontExplorer and then that'll take control from then on.
