When I setup the default parttiton this becomes the startup drive. It seems that just about every disk application says it cant do anything because this is the startup drive... How should I partition my drives to avoid this?

I know what you mean,
I have had this problem before,

Have you tried using DiskUtility included in the OS X instillation disk,
just boot from the disk (hold "c" on startup) and it will boot from the disk
click on the Utilities button in the menu bar and then DiskUtility

partition away :)

the only problem with doing it this way is I am pretty sure it will erase your OS X instillation along with everything else you may have on the drive

Hope this helps!
