I am just curious. I know where the user defaults are stored ( ~/Library/Preferences/... ). Am I correct to assume that this 'is' the user defaults database?

The preference files are not databases, they or XML type file structures. There are many, usually one per application and your personal system preference file. It is strongly recommended you don't mess with them directly.

If your writing an application, there are APIs to deal with the preference files. Look it up in the developer documentation and samples. Best to start here.
