If I reinstall Os X on my brand new C2D, is there a route that I can go that will save my settings/preferences, or is it a clean slate?

you shouldnt need to reinstall....
but if you backup all your .plist and other documents in your library like that and then copy them back into their location once installed you should have all your settings and stuff
