There is a box that flashes really fast and there is no time to see what it is or to consent my permission to what it is actually doing. I am not usually a conspiracy theorist but I have a feeling it has something to do with logging, security of the internet because ever since I have seen this box my internet connection is not very good, very slow and I want to know what this box is so I can decide if it is something that actually helps my computer or if it is a violation of privacy with being able to create the content that I create without anyone watching me or taking my ideas without my permission.

Well if you don't know what it is, we certainly don't. Can you take a video of it perhaps and upload it? Maybe we can divine something by watching it in slo-mo.

Check your startup items in Users and Groups in System Preferences. Maybe something is flashing an information dialog. I think DropBox used to do that.

I filmed it; it says:

do you want application java to accept incoming network connections?

Clicking Deny may limit the applications behavior. This setting can be changed in the firewall pane of Security preferences.

So, you have something set to startup with the Mac that needs Java. As this wouldn't be any built-in programs, review your startup items (in System Preferences -> Users and Groups) carefully and remove any you don't need or don't recognize.
