Folders/Files not showing up in Finder Search

I am doing data transfer and trying to eliminate duplicates and as of last night I suddenly have Folders/Files that I KNOW exist (somewhere) not showing up in Finder Search. I can be looking at a Folder in one Finder window and do a search of all drives and it won't show one file. Help! Massive data transfer and emptying the trash are hard enough without this...

Using Spotlight? One of my pet peeves about OS X is Spotlight and how absolutely useless it can be at times. (My opinion!)

I use "Find Any File" $6.00 for a license. Older version is free if you can find it.

Or there is "Easy Find" which is free.
