Keep both your fingers together while scrolling.

2 fingers moving apart magnifies the window.
2 fingers moving together will take the window back to regular size.

You may also be unconsciously "tapping" your mouse/trackpad. I had that happen to me and it took me an age to figure out what was happening. Now that I'm aware that a two-finger tap will zoom in, I've left it on and just become aware of what my fingers are doing.
