Moving from mac with 2 drives?

I have a Mac pro with 3 internal drives, one is SSD with my apps on it. I need to move them to new iMac with single Fusion drive. I followed directions for using Terminal to move them, but theres no directions to move them back and I am not a Terminal expert. Does Setup Assistant recognize the other drives and just move them into the one drive on new iMac? I do use Time Machine also....
Mac Pro, Mac OS X (10.7.5)
