Today I downloaded 4 files: 1 PDF and 3 XLS files

The PDF is visible in the Downloads folder via Finder and in the Download stack on my Dock. However, the 3 XLS files are only visible in the stack and not in the Download folder in Finder. I thought these 2 folders were the same.

Yes, the Downloads stack is a "pointer" to the Downloads folder. This is odd, and I don't have an answer as to why it happened. Is the folder in Icon View? If so, could those files be hiding beyond the edge of the window?

^^^ good one, hadn't thought of that.

That does happen to me all the time in icon view with a small window size though.

It's in List view sorted descending by date modified. So, the newest download should be there.

However, I found the files in the Download folder...their modified date is Jan 9, 2012. So, I don't know why a downloaded file on 6-3-2013 is showing up as modified on 1-9-2012.

Way... way too many specs to list.

This is because it uses the modification time of the file on the server. Safari does not alter modification dates when downloading.
