The same thing happens to me when trying to switch between applications while working in Adobe CS suite: After Effects to Photoshop and sometimes Final Cut Pro too. Totally random. I can't reproduce it after I take notes. I keep working to meet deadlines and next day i try to reproduce the situation and it doesn't repeat. Then after a few hours of working in multiple applications...whammo! It does it again.

I have to click on the desktop at the Finder level, then click on the icon of the application I want to use in order to properly activate the window and all the tools. Otherwise, there ain't no saving, opening, importing etc...

I even wiped my disk and reinstalled a fresh system with all fresh apps. It happened all over again after two days. And it does it on two computers: One with Lion and the other with Mountain Lion. Go figure...

Going crazy now.

I have moved your post to it's own thread. While the title may have seemed relevant, your issue is not the same as that 3 year old thread.

Hopefully someone can provide assistance with your issue.

You may want to provide a better description of exactly what is occurring.
