Hello, my new Macbook Air (2011, 10.7.3) will only show the menu bar on top when I am running a program. If I exit everything, it disappears.

These are a list of applications and programs I've installed:
Sophos Anit Virus
Alfred
App Cleaner

Could it be that I used App Cleaner to delete Finder(which I replaced with Alfred)?

You guessed it. Without the Finder running, you will have no top menu.

Alfred is not a Finder replacement. In fact, they are two very different applications and serve two very different purposes.

Finder is not meant to be deleted - nothing in CoreServices is. In deleting Finder, you've removed an integral piece of software used to interact with it. If you've got a backup, you really need to restore Finder.

How can I restore my Mac to factory settings without a backup?

You can use something like Pacifist to reinstall Finder. Essentially, it lets you restore parts of the operating system. Now, I've never used it (nor do I even know how to use it with Lion since there is no optical media copy of the OS) so I'll let someone else jump in and explain the process.

I would think you need to reinstall Lion since you have no media to extract Finder from. And, you may not be able to reinstall Lion if it's no longer available from the Mac App store. You might have to install Mountain Lion instead.
