Question about using flash drive with MBP and WIndows Desktop.

Early 2011 13 inch MacBook Pro i5 with 8gb of Ram
Ok so what I am doing is using a shared folder to transfer things from my Mac computer and putting them on my Windows computer before I clean install OS X Mountain Lion. After I get everything on the shared folder I copy it to a separate folder on my Windows Desktop. My question is, when I use my flash drive to put the files from the Windows desktop back on my macbook pro will they still work?

If the Windows computer is formatted to NTFS you may run into permissions problems when transferring the files back to the Mac even if the flash drive is formatted as FAT-32.
