sync ipod with itunes after re installing lion

hi all. I re installed lion on my MBP and obviously had to reinstall itunes. Now when i connect my ipod touch with itunes and try to sync my apps. it says "all data on this ipod will be replaced with apps in the itunes library" so does this mean all my apps and photos will b deleted?? please help me. i want to sync all my apps so i can save them.
what can i do?

Why would "the apps in your iTunes library" be different than the apps on your iPod touch?

Why would the photos in iPhoto be different than the photos on your iPod touch?
