I have a MBA and just got a MBP used. When I bought the Air it already had iPhoto on it out of the box. What is the difference between the app store version and what comes with OS X?

It depends on which version of OS X you have. The version which sells from the Mac App store is the latest and is enhanced for Lion. However, slightly older versions of iPhoto will continue to work just fine.
