Is there a way to overclock my mid-2009 MBP? I'd like to overclock the CPU, GPU and RAM if possible. I suppose any one of those three would be fine, but all three would be awesome. I've tried searching around, but all I've found is an app for the Mac Pro and Xserve systems, not for the MBP. Any help is appreciated. Thanks.

If you find a way to overclock a MBP, you will be a very rich man. ;D
Until then, you'll have to add more RAM and upgrade the HD and that's it.

If I boot into Windows and overclock it in Windows, will it stick when I boot back into OS X?

I highly doubt it will work with two totally different OS'.
You can try it and report back here with your results. That would be interesting to see.
