Setup mailbox filters in mail.app or Google settings

Hi all. I've got several folders/mailboxes on my mail.app client but am having some syncing issues. I have two gmail accounts and they sort of share the folders because sometimes I get emails into my work account and sometimes into personal account.

Should I set up the filters on the Google side?

I also need it to sync with my phone (Android).

Any suggestions appreciated.
