If its a case of my MBP being 'wonky' how easy/difficult will it be for Apple to replace it?
I would call them and go into great detail of the trouble you've had, the troubleshooting steps you've taken, and further emphasize the inconvenience this is causing and what the downtime will cost you personally for needing it serviced/replaced. The stronger you make your case, the more likely they will go above and beyond.
If you continue to successfully use your computer with the external drive, while that in itself is helpful, I wouldn't go so far as to assume it IS the internal drive that is the problem. It may well be a component on the motherboard itself, like the SATA controller chip, which I don't expect would have anything to do with an external drive on USB/Firewire.
