I noticed earlier in the week that it is taking a lot longer or requires two tries to put my MBP to sleep or shut down. Is there cleanup program I could run? Or other diagnosis?

Download and install "SmartSleep". It's free and will usually resolve slow sleep problems. It sounds like your machine is "hibernating" rather than going into instant sleep. I had the same problem and "SmartSleep" cured it.
