Invisible folders and files showing up

My setup: 17in SD iMac G5, 1GB RAM & 12in iBook, 1.5GB RAM (Both computers standard config.)
i recently got a new iMac G5 2GHz SD and i got a bad install of Tiger. So reinstall the OS and now when i go to save things (like a file from azureus, not the only example but it was the first to come to mind)i can see invisible folders and "documents." like a folder the says ".Spotlight-V1000" ".Trashes" "automount" "bin" cores" etc.

have you used onyx or any apps that allow you to show invisible files?

not that i know of, but i can check this again.
