Can't close application from dock

I can no longer close an application from the dock. For instance, when I open safari, there is no dot below the icon showing it is open, and I can no longer choose "quit" from the icon. Does anyone know how to fix this?

You can try replacing the Dock's plist file, com.apple.dock.plist

Found in your Home folder:
HD/Users/YourUserName/Library/Preferences

Move that file to your Desktop.
Restart the computer. This will make a new plist, set to defaults.

Perhaps an over simplification of fixing this... but have you tried rebooting your machine to see if things returned to normal? If you have already tried and it didn't work, create a new user and log on to the new account to see if the same problem occurs. Post back results and we can go from there.
