iMac idle but always busy

Whenever I sit down to my iMac, which has been left idle for a least 1 hour, usually 12 hours, I must wait (seems forever) for any window to respond. I just wait until the spinning ball icon stops. When I reboot (hard shutdown), it comes back responsive.

- How much ram do you have?
- How many applications do you usually have open at the same time?
- How full is your hard drive?
- How often do you go between "hard" reboots (hours/days/weeks)?
- When was the last time you repaired permissions?
