It's unclear if Apple will continue to use the Mac OS X Downloads site to promote its own Mac software, or if the company will just roll such promotion into the main Downloads site.

I'm thrilled for this new Mac App Store. But I'm also curious. When the Downloads site closes, will there be an update to Snow Leopard users that will remove the Mac OS X Software selection under the  menu? I'm kind of weird like that...

It "shouldn't" have an impact on updating applications. That in all likelihood will still be accomplished by software update or from the publisher's web site - as it is now.
