Phantom Command key, not Shift...
My one year old MacBook Pro has gotten itself a weird habit: a few times/day it will act as though the Command key is stuck on. I have sticky keys enabled, so I can see when modifier keys are pressed right on my screen, and it does not show any of the symbols. When I click on a dock icon, it opens it in Finder. When I click on a text field, it highlights the text. In order to alleviate the issue, I press the shift key 3 times (once sets it, twice locks it, thrice turns it back off). Other modifiers may also work, I'm not sure. Then it works normally again...for a while.

Any ideas what is causing this or, more importantly, how to stop it? Thanks.

That is actually a symptom of the command key being stuck, not the shift key.
Sounds as though sticky keys is being a bit buggy...
