Automatic optimization os 10.6.3

The system throws up a prompt saying that it's optimizing and does so randomly. I was in the middle of working on a QuarkXpress document when the prompt came up -- doesn't stay up long enough to read the entire thing -- then the dreaded beach ball pops up and starts spinning. It spins forever and never stops. I've left it spinning overnight. I have no idea what it's doing and while it's optimizing I'm locked out of my document. After rebooting and reopening my document, the pages are mostly blank except for a few pieces of standing art. Everything is lost. This has happened while working on different documents and can go days without occurring and then on one day can occur twice. Is there a way to shut off this automatic optimizing that it wants to do?:\
