Repairing permissions

Late 2012 27" Imac running 10.9
In repairing disk permissions, I got the following message:

Warning: SUID file "System/Library/CoreServices/RemoteManagement/ARDAgent.app/Contents/MacOS/ARDAgent" has been modified and will not be repaired.

Any help in deciphering what this means would be helpful. My concern is a worm or trojan application.

Out of curiosity, what makes you think it could be a trojan or worm? Have you installed codecs on porn sites or illegal software torrents? That's how you would get a trojan for Mac.
