Is there a way to organize applications in the "applications" folder that will not confuse the OS? I tried alias icons in other folders, and put those in the dock, but it seemed excessive. I am wondering about regular folders in the "applications" folder (like word processors, or browser folders), or a way to list them by their use instead of by name?

You can do that for the apps which install by a simple drag and drop.
Ex. I have all 6 of my web browsers sitting in a Browser folder.

Many of the ones that use an installer (ex. MS Office) may well become confused.

Try it, if they work - ok, if not - move them back, no harm no foul.

Some installers might place the application in the Utilities sub-folder within Applications. You should leave those there. Some utility applications have installers that place them in the Applications folder instead of the Utilities folder. Same rule.
