Hi,

I cannot access the root directory and other directories such as /usr from finder window. I can do it from the command line just fine, but I think the Finder problem is preventing other software that relies on Finder to find those dirs.

For example, I am trying to set up my Tomcat server in the Eclipse IDE, and cannot point Eclipse to the Tomcat installation because it under "/usr".

There are ways to permanently view all directories but I would advise against it. For your sake, simply push Command+Shift+G in the file dialog and then enter /usr. This will allow you to traverse the /usr folder and find what you need.
