I connected my FM transmitter to my new Ipod NANO 5g, the transmitter goes on right when i connect it but when i press play on the ipod, the song plays on the built in speaker and not the car's stereo. Has anyone had this problem? How do i fix it?

How old is the FM transmitter?

Newer iPods have a slightly different pin-out on their data/power connector. Many accessories that worked with older iPods used the Firewire power pins. Starting with the iPhone 3G, iPod Touch 2G and 4th generation iPod Nano, those pins were disabled (by Apple), resulting in a lot of incompatible accessories.

You can either buy a newer FM transmitter or an adapter like the Scosche power adapter.
