Cannot Synch Applications

I have a 3G iphone and iTunes 8.2.0.3 running on windows (sorry I know this is a mac forum!). I am having problems synching applications. In the itunes folder I have about 20 apps, but when I connect the phone I am only being given the option of synching about 6 of them. Any ideas?
