If I reinstall OSX (10.4) from the supplied discs, will I get the option to install it over the existing version, and leave my file structure, data and apps all intact?

But the safest way is to clone your disk to an external using superduper, do a fresh install of OSX and use migration assistant to move your apps, files and settings back
