X11 Issues with MATLAB

Upon encountering any error while operating MATLAB (such as running any script with incorrectly or calling for an undefined variable, which normally just results in an error display), X11 shuts down and pulls down MATLAB with it, preventing me from being able to reopen it without rebooting. I have recently cloned my hard drive to a larger faster one and am running X11 2.1.1.
Any advice please.
