"Applications" Folder somehow was put in trash. Although i took it out of trash, i continue to get messages that certain programs are not available because they are in trash. Now i have two folders of "Applications" on my desk top, one in my menu bar, and still i get messages about certain files. How can i return to the default state, that is before the "Applications" folder got trashed.

Did you try dragging the Applications folder back onto the main hard drive so it is in it's original location? I don't understand what you mean when you say you have the applications folder on your menu bar. I don't think it can be on the desktop though, because the system expects to find the Applications folder at /Applications, not ~/Desktop/Applications.
