Which editing programs can do the effects in this anime music video...like the weird eyes at 2:33 and the mario kart characters at 3:15 and the stuff like that? I'm assuming it's After Effects or Premiere Pro... am I right? Is there a cheaper alternative?

You should be able to do this in any compositing program such as AfterEffects or Motion.
